However, has any reviewer published detailed information on pixel shift mode? I am specifically interested what exact data this mode generates? What is file format and what is in there?

It collects sets of normal raw images that are to be combined in a computer. Hopefully the camera will be able to organize each set into it’s own folder on the card.
 
Are these marked by some special metadata or file names? Also, is the order of images in a set known?
No manuals are yet available to look at so who knows.

If I was writing the firmware I’d include an index number in the exif.

Also, critically, it looks like there will be something in the image meta data that will let you know an image is part of a pixel-shift series.

The updated NX Studio has a section going over this
