I recently bought a Fuji S2 Pro and S3 Pro and it came with FHUSV2. I know that LightRoom is way better and I do use it but I read that if a RAW file from the S2/3 can be opened using FHUSV2 and you can apply different camera settings to it (F1, F2, etc.) to it.

But I can't seem to do anything with the RAW files other than convert them to JPEGs. I don't see any option or pull down menu to apply or actually edit the photos. Can anyone help?

Hyper Utility software was only used at the time because of Fujifilm's unique SuperCCD honeycomb layout. There are now better ways to convert those files to Jpeg/Raw.
 
To edit your RAW files on the Lightroom, You need to choose the folder but not open it. Then the DNG converter will find all of the raw images in that folder and will create DNG copies. Also try updating the Lightroom to the latest version.
 
Are you sure HUS-V2 has the option for using the film simulations? Reading through the reviews from the Fuji S3 and S5 here on DPR, I get the impression that this option was available in V3 but not in V2.

But I've never used either, to be honest. When I still had my S3 and later my S5, I used Capture One tor process the RAW-files from the Super-CCD's and that did a very good job at it, much better than Lightroom or other RAW-converters. A bit like with the X-Trans RAW-files today.
