Canon 5D Classic Autofocus Issue

I notice the other day, that while I had my autofocus set to the center point (and that's where it seemed to be focusing) that the upper center light was the one to light up when focus was achieved. I then scrolled through all the autofocus points and found that most, if not all of them do not reflect the lighted points seen through the viewfinder.

Has anyone else had this issue? I tested it on a couple different lenses so it seems to be a body problem.
 
Not sure what exactly you mean and what's exact the issue. But if you view RAW files in DPP, you can check which AF point was actually used. I don't have this issue on my 5D and 5D2 (which has similar AF system as in original 5D) that the focus point you selected is not actually used for auto focus if I interpret correctly.

Actually, the focus point I selected IS used for auto focus (as far as I can tell.) But when looking through the viewfinder, when the camera confirms focus the incorrect focus point lights up (incorrect in both that it is not the one I selected nor the one that the camera actually focused on.)
This sound weird. You mean when you select an AF point in OVF to focus on the subject, the AF point jumps to a different one when you press shutter? If you still experience the same issue when you select center AF point? I virtually only used center AF with 5D and 5D2, recompose if necessary. I only used a side AF point with a fast prime lens in wide open in portrait for example when persons are at side of frame.

Is it possible that you are hitting the little "joystick" that moves the AF point around through the various positions?
