There’s plenty of “start up” knowledge you need to gain to keep you busy, so start with P mode. You have to learn about white balance, exposure compensation, and composition. You can do all that in P mode without the distractions you get from other modes. P mode always gives you an exposure that works (unless it’s too dark, of course) so you can concentrate on other things.
The setting you need to understand first is White Balance. Light has color (think of a red light bulb) and white balance will neutralize the color cast. Your eyes do this as well. See page 95 of the D90 manual. “Incandescent” refers to regular household light bulbs. That’s when the A mode has the most trouble, so select Incandescent with common indoor lighting. Use A mode for flash. The actual “Flash” setting is for older or non-Nikon flash units. Your built-in flash works better with A mode because the camera will fine-tune the white balance to the flash power.
The setting you need to understand next is Exposure Compensation. White balanced fixed the color...now you have to fix the brightness. There are two things you need to learn. First, is how to set EC. That’s on page 90 of your manual. Second, is when to set EC. Read the following link for that info...

Further down in that thread there’s a post called “Chart of color brightness”. Take a look at that chart to get an idea of relating color brightness to EC levels.
One final note on EC. You can try the Easy Exposure Compensation feature, described on page 177. This feature provides full-time EC on the sub (front) command dial when in P mode. So you never have to press the EC button to adjust EC.
Now that you can fix the color and fix the brightness, you now need to learn how to compose a picture that is worth keeping. Someone else has already suggested Jodie Coston’s lessons, and I second that.

Once you’ve learn these things you’re ready to learn about controlling effects such as DOF and blur. After that, the last major skill is how to control light. But don’t worry about that for now...you have a lot to learn before that.
