My X-T3 seems to be functioning just fine, but I swear I hear two clicks when I press the shutter.

Even at fast shutter speeds, it seems like I hear two distinct clicks. Any ideas like a setting?

Assuming that you’re also getting multiple captures, check your drive mode - you may have bumped the wheel and set it to CL or CH burst modes.
 
No, single captures. I checked that first. Maybe I'm just not used to the shutter, but it definitely sounds like two separate sounds.

I think I know what you mean. My X-T3 shutter definitely sounds different compared to my X-T1.

I would not worry about it :)
It "feels" a lot like the T2 compared to the T1, E3 and so forth. I.e. somehow more snappy and less clunky than those that only go to 1/4000. Probably just my imagination.
 
Do you have EF mode on for the shutter. It's different to E mode, it's the 'electronic front' shutter, sounds slightly different.

Also, do you have the flicker reduction on? That also affects the shutter action and hence the sound it makes.
 
Because the shutter is so quiet, you can probably hear the aperture adjustment, or OIS engaging, or even the fake shutter sound (if enabled) as well as the real one.
 
I have a X-T20 but Check if you have any of these bracketing modes on:

AE BKT, W ISO BKT, FILM SIMULATION BKT, WHITE BALANCE BKT, and DYNAMIC RANGE BKT.

This was also my first thought. E.g. my 35 2.0 has a very distinct sound of the aperture closing, whereas the 18 2.0 is more silent in that respect (but it has the funny whirr-whirr focusing motor :) )
