3 week vaca, which 3 primes?

If you're going all primes, my suggestion is to work out which 'normal' focal length you prefer between 35 and 50mm, as that will spend the most time on the camera. Then make the other two the widest and longest lenses you have.
 
In my opinion, you should bring one lens. A 35mm or 50mm FF equivalent (not sure if you're using your m4/3 system). I think it'll let you focus more on the moment and less on the sharpness. Also, it's a vacation, so one lens lets you run around more and see more things without worrying about getting the shot. Have fun!

Since the widest I have is 28mm, that leaves 50mm for the other lens. (I think my 35mm 2.0 would be too close to 28mm.)

So the question would be the 50mm 1.4 or the 50mm 2.8 macro? I'm leaning towards the 50mm 1.4 and maybe bringing a tube extender in case I need macro.

I hear you. My usual shooting style is to use one lens per shoot, for the reasons you state, but use a different lens the next day. Since I'll be gone nearly 3 weeks, I'm inclined to bring more than one lens.

I'm pretty sure I'm bringing my X-E1 instead of my DMC-G3.

I think that's sensible. Are you using a speedbooster to offset the crop factor? Just thinking, on the X-E1 you won't have anything wider than about 42mm equivalent if they're being cropped.

No, just a cheap Nikon-to-Fuji_X adapter.
 
I went to Italy and took a 14mm, 35mm f1.4 and 60mm macro.

If I could go back and do it all again I'd take a 14mm, 35mm f1.4 and a 60mm macro.
