D60 Card Formatting Same as Trashing Folders via Card Reader?

I need to dump folders off cards to hopefully end the problem I have been having with continous number that isn't due to cards being used across multiple D60 camera bodies.

Anyway, RichW told me here a week ago that I can probably end this problem by trashing the folders on the card Via a card reader. What I want to find out is: Is this as good as formatting the card Via the camera? Are there other reasons that I would need to then reformat the cards as well as trashing the folders via a card reader. I have 35 cards and will soon purchase more, so I don't want to have to triple handle them as it is very time consuming.

Formatting in camera does a real format, but it then RECREATES the folder structure. Note the dates on the folders!

Am I doing it right? When I,m done downloading a card from my card reader to my computer, I then put it back in the D60 and format the card for the next shoot. I don't erase the card first. What is the proper way to do it?

That's good to know. You hear so many different tales out there. I just had a Lexar 256mb 12x card totally fail. It can't be read by any device and it won't reformat. Lexar told me to send it back to RMA and they will replace it. This kind of stuff about digital drives me crazy. As a pro I can't afford a single failure.
