I'm looking to get another battery or two, but I don't want to spend $100 each.

Which brands are you folks happy with?

I've always used Sterlingtek, but they don't seem to make one for the NP-E3.

I've heard that some of the batteries don't fit quite right. I do have one Canon OEM battery that doesn't hold a charge. I'm thinking that I might be able to swap out the end cap with a new clone battery if they're made the same way, or maybe swap out the guts.

Any ideas are appreciated.

I'm using Avacom replacements for my 1D Mk2 N, and they are quite fine, I can shoot over 1000 shots with two of these, if they are charged fresh. I'm not sure how many shots I would get overall, because my cards are eaten sooner than my batteries discharged ;-)

After 2 years they still hold some significant charge, although they seem to be losing more of the charge if they are used after a longer time (2 weeks or more) after charge.

I always "refresh" them before charging.

I've found Powersmart both in this type and in the preceding NiCad IDs and IDsii type just as good as the real thing. Maybe I'm lucky

The last battery I bought a year or so ago was a uniross that seems pretty good, though I've found that any 3rd party battery has a less than perfect fit. After a couple of weeks they all seem to hold very little charge with Canon's own brand included, so I find myself refreshing and charging batteries at times just to make sure I always have fresh batteries. It's a pain really but a fresh charge will let me shoot all day.

I don't know why nobody has ever just created an empty frame with the appropriate contacts so that normal Nimh batteries could simply be swapped as required.

I have a couple of Lenmars purchased off Amazon that I'm pleased with so far. One battery is 2+ years old and the other just a few months.

The fit of each of the Lenmar batteries I have is not 100% perfect, but they work fine. The older Lenmar did 1300+ images and still showed a full charge on my 1DMkII battery indicator at an event a couple years ago.
