My dad bought a new camera not long ago and we're trying to find the setting to reset the camera to factory default or find a way to set the Auto mode to open the flash automatically. When he's in Auto and takes a picture in a low light condition, the flash doesn't open up and the image is always blury due to camera shake. The only way around this is to manualy pressing the flash button and the picture ends up ok.

From the manual:

Setting the Flash Mode

Press the m (flash pop-up) button.
• Flash is raised.
• When the flash is lowered, the flash mode is fixed at W (Off).

So, yes, you have to manually open the flash

Now my next question is when I set it to auto it seems to be stuck on "P". I just can't focus anymore and the shutter speed is slow. I tried to reset but it doesn't work. Is there a factory reset we can use or is there something I'm doing wrong?

Sorry I can't help you with this question as I don't actually own a P500. I have noticed that some folks have removed the battery for a few minutes to clear out these kind of glitches. If you figure out what's going on please post as I was considering one of these.
 
How to reset Nikon P500 to Factory Settings

1) Press Menu button
You should see Shooting Menu pop up on top
with Image quality and image size...

2) Press Back on self timer on camera
You then should see the camera icon turn yellow

3) Go down til wrench icon lights yellow and press
right ( + - ) key

4) Highlight Reset All & Press OK
It should reset...

Enjoy your camera.
