Topaz Gigapixel should have been used with Low Resolution on the 3MP-pics -not HQ. Also, it takes under 1 minute to render a upscaled 51 MP picture if you have a dedicated consumergrade graphic...

I think you are spot on: Lenses built before the ML-era all counted on focusing via an special AF-sensor in bottom of the mirrorhouse - not directly through the sensor.
