Restacking Helicon output?

I'm working on a project that requires lots of focus stacking so I picked up a lifetime license to Helicon--so much faster than Photoshop.

On the web I'm reading that some people restack the Helicon output, putting it back into the program to form a new image. Some people say they stack A, B, and C, while others say ignore A altogether and stack B and C, using C again for the final run.

Thoughts from more experienced users? I'm shooting a 100s, if that is a factor.
