No, they haven't. Both the 600 EX-RT and the 600 EX II-RT work with the R3, in my case. Even without the adapter (which I haven't received yet - backordered for ages), if you are a bit careful.

They work with the new flash transmitter too. Very handy thing, as it doesn't need neiter display nor batteries to work.

I concur that the hot shoe cover on the R3 is ridiculous. I've lost mine three times already, but found it more or less by chance each time so far. Now I only put it on if I intend to use the camera in foul weaather.
