Many thanks for helpful response. I was photographing a bird at quite a distance with eye detect off and what was happening I think was that the camera was focusing on the birds head and I mistakenly assumed that it was selecting the eye.

As long as your Main AF Method is set to Eye Detect, the camera will show the Eye/Face/Head/Body that it's currently tracking (if it's in focus enough). Change the Method to something else and you won't see that happening.
