I think I know what is going on. I dont have the X-E2, but in some cameras you have the option to manage Shutter speed with one of the wheels when you put it on A (aslo called Command setting) , rather than being really in Auto. Is a setting in the Menu

In the screen I can see that the shutter speed is in blue, with the 1/2 wheel on top, this indicates that you are not really on auto speed, but it is in Command, and you have to control the shutter speed with the back wheel.

I think is in wrench 2, button/dial settings, to change the option to Auto

I figured out the problem now. In this video, you can see that the dial is not responding properly after I set the SS dial to more than 15.

So when I rotate the SS dial from 4, 8, 15, the blue indication on the bottom left changes correctly. When I finally change it to 30, the blue indicator at the bottom stays at 15. So

Dial == Indicator

15 == 15
30 == 15
60 == 30
125 == 60

-- hide signature --

4000 == 2000
A == 4000

Meaning, it's not actually turning to "A", it remains at 4000 because when the dial turns to 30, the indicator did not change to 30. So I'm shooting at 1/4000, not auto.

Is this a hardware problem? I really thought this changed when I updated the firmware.
