Are you sure that you don't have In/Out points set on the Deliver page? It's easy to do this accidentally if you hit the "I" or "O" keys while on that page. If the page is set to render "In/Out Range" then it will only render the portion of the timeline that's within that range:

I think you're referring to the checkmark in the little red triangle in the upper right corner of the timeline's thumbnail in the Media Pool panel, right? That's just a flag that indicates which timeline is currently being displayed in the viewer, nothing to worry about.
