First of all, it was a mistake to come to this forum to get a answer. The answer will always be,

A It is your fault

B It is your fault

C it is your fault

D Take the camera back, you have a faulty camera.

You are also correct in all your claims.My R5 does the same.

It will at close distances totally miss what I can actually see in the EVF, that is why I tried to focus on it. My 5D3 was also prone to doing the same, but to a lesser degree.

It is as if the object is transparent. Manual refocus is the only way out, because you CAN SEE the object. If you mention it to Canon, they will duck the answer, unless really pushed.

After Manual focus, it will then uncannily behave extremely well and you will be hard put to replicate the problem for a time and then....

I have had my R5 back to Canon 3 times, since I bought it last September.

It now focusses correctly, after the 3rd visit.It had a back focus and then a front focus, but the close distance thing remains.

It happened to me 3 times yesterday and I was 3m away from the object.

It can make no difference if say the lens is at 4m, it will miss it, but not always.

It is really nonsense what people say, about having to learn how to use mirror less. It is a camera and you know how to use cameras, remember that.

Your present camera has an ability to do things the very expensive R3 cannot and you have justifiable expectations of the R3 being as able to at least match that ability No need for manuals, it is a basic requirement.
