I've seen this type of thing before. It usually has to do with trickiness in the TC that backfires. Is it a DGX? DGX TCs are tricky ones that try to fool the camera to allow f/8 AF with correct EXIF info (sometimes third-party lenses have trickiness that backfires, too). Sometimes they work, sometimes they don't, and sometimes they can crash the camera. Depends on the lens and body.

Unless Kenko has some firmware update for the TC that makes it work in both modes, your problem is a small one, if you just remember to change the EC when you change modes. Or, tape the extra TC contacts (9, 10, 11) on the lens side of the TC for consistent operation, perhaps, but with the wrong EXIF.
