Struggling with exposure compensation in A or S modes

Hi, I have recently bought a Oly EM1.3 camera. It is a great advance over my Panny FZ82. My modest photos are inmensely better that what I got with the Panny (money values sometimes).

When I shot in A mode what I see inthe viewfinder is almost what I get in terms of light. Like here (some blur because shutter speed I guess, but the plants are nice, neither a good composition but this is for test):

A mode - 1/400s

But when using S mode, I see nicely the scene in my viewfinder, but I can get this (from a burst of shots):

S mode - 1/3200s

Dont know if using histogram could help, but again, when using it I see a good histogram, what I try to move to the right, but again I get shadowed photos.

Thanks in advance for your help and comments
