Definitely manual operation when using flashes is desirable (others will commend on video and video-lights, my video experience is only rudimentary). Manual is the standard in UW-photography. Automatic mode is only good for special occasions...

Mostly for WA, the balance between the flash light (usually for an object in the foreground) and the natural light in the rest of the photo is crucial. Both camera and flashes are operated entirely manual to achieve this. In addition, when two flashes are used and one is e.g. more close to a wall than the other, that is on th eother side of the camera, the power of the flash closer to the wall is reduced to not overexpose the wall, because of the proximity...

Also in Macro full manual operation is important: when the background is the open water, one can make it from completely black to light blue, depending on flash and camera settings. The difference in power between two flashes also decides how 3D and contrasted structures come out in the image...
