If your priority is getting more frames in focus more often, then go with the R3.

The R3 focuses faster and more accurately than the R6. It also has less of a problem focusing on the background and recovers much quicker when it does.

The tracking is stickier.

I think that you get close to the same rolling shutter with the R3 in ES as you do with the R6 in mechanical shutter. (I'm still waiting for some reviewer to actually test this.) So, you get 30 fps with the R3 in ES and 12 fps with the R6 in MS.

In the end, it just depends on how important it is to you to get more frames in focus more often. Only you can answer the question of whether that is worth $3,500.00 to you.
