Avoiding blow outs & over exposed skies

Have been spending the summer mostly photographing flowers, culling thousands of photos from my PC, and redoing post on promising photos.

One of my most obvious errors in camera has been over exposed skies or blow outs.  In the field I often use A mode, focus with auto focus and half press.  If an overexposed spot is noticed I then try to meter on a bright spot, then recover the ensuing dark areas in Adobe LR or PS.   When I shift back to the original target am I destroying the focus?  Would I be better off using manual focus?

I have a zs100 and fz1000.
