I use a specialized focus stacking program and never, never, never, feed it a raw file.  I have software that I use only for converting my raw files because I know the result is dependable and produce an output that I like.  I don't necessarily trust the raw conversion capabilities embedded in specialized software.

Immediately post conversion (with no other editing adjustments), I save a 16-bit tiff which is than fed to the specialized software.  By using a 16-bit tiff I am feeding the same bit depth data to the specialized software that it would be using if I allowed it to convert the raw file.
