Many people have commented on how Canon's open-aperture approach to AF still causes focus breathing issues with some lenses. It is also true, however, that AIServo bursts in e-shutter mode continue to tweak focus during the burst, stopped down. So, if e-shutter and AIServo are used, the focus should improve a few frames into a burst. It doesn't excuse Canon for not allowing us to initiate focus stopped down some for higher f-ratios during exposure, but this might be worth a try as a workaround. With e-shutter, there is no extra wear on the shutter, just some extra deleting to do, vs One-shot.
