The thing I would be worried with auto focusing lenses is that the calibration factor of millimeters to pixels is going to change with every refocus.   Maybe you plan to have calibration scales in every image so you can handle things that way. It is unclear from your description if you have a complicated three dimensional arrangement which is kind of implied by having multiple cameras or if the object field is rather flat
