Have you tried Vuescan. It allows you to scan the photos and then you can crop and adjust individual photos and then save from memory without re-scanning.

VueScan was what I was going to suggest.

I don't often use a flat bed with it, but I thought there was an option to extract multiple pictures automatically with one scan.
