I've heard that a lot of dust accumulation in the rear drop in filter could cause auto focus issues for the tele lenses w/ the camera body.

I only have limited experience with it so far, but recently I started using a Lenspen on filters with stubborn particles that don't blow off.  I've been very impressed.  It gets them and leaves no tracks behind.  I am using the pen specifically designed for filters.  I don't have drop-ins but I can't see that there would be a difference here.
