Both are a bad combination. Lenses in the 100mm range offer too much working distance for flash based macro, and not enough for natural light shooting. Not say that you can't use either light source with a 100mm lens -you can. But there are better options. A 60mm lens works best for a flash since you need to get the flash close to the subject to get soft light. A macro lens in the 150mm range and higher is better for natural light -more room to work without casting a shadow on the subject.
Macro twin flashes produce light that's too close to the lens and not soft or diffused enough. The photos will end up looking "flat" with harsh half moon shaped specular highlights. Terrible light quality.
I've used a 100mm Tokina macro on three different Canon DSLRs (350D, T4i and 80D) and have gotten excellent results, both with flash and natural light.Again: Didn't say you couldn't shoot macro with a 100mm lens, it's just not the best choice no matter what light source you use.
It was the ONLY choice, given that I wouldn't otherwise have gotten the shot and many more like it.
I can't think of any situation where the working distance of a 100mm lens is going to make the difference between getting a shot and not getting it. Care to post an example?
