The M6 II sensor comes off of Canon's newest fab line. The M50 sensor comes off of Canon's older line that also produces the R and RP sesnors.  The new line also produces the R5 and R6 sensors.

The most likely answer is production capacity.  Canon is not likely to throw the 32mp sensor in a high volume/low margin model like the M50 if there is even the slightest chance it might impact production capacity for the R5 and R6.  Frankly, for the M50 target market, the 24mp sensor is more than good enough.
