You don't have to close it while you're using the dock but you can close it when it's idle to keep the dust out. I had to make a little cardboard cover for my dock, I like the idea of one that's built in (or at least provided with the dock, even if it's not attached by something like a hinge).

The dock I linked to has such a hinged cover that folds when a desktop drive is inserted. You do make a good point, and I think I'll cover the small laptop/SSD opening with a piece of plastic; can't hurt.
