I don't like ISO changed to high (MAX: 1000).

ISO going higher with a manually chosen exposure does not give more noise; it only makes the default JPEG or review image brighter (usually with slightly less noise). It is your chosen manual exposure that primarily determines noise.

Is there any to only change EC but make ISO not too high?

EC in Auto-ISO M mode IS an ISO bias control. They are one in the same.
