If I understand you correctly, you don't currently use Time Machine, and have some other backup system for your internal storage.

You can certainly back up an external disk with Time Machine, and if it will let you add the root of your internal storage to the exclusions list, I guess it should work (I have never tried this, not could I without wiping out my backups). Try it and see.

However, if you use some other backup software, why not use it to backup the external, or conversely, why not back up everything with Time Machine?
