I used to have that problem before I learned how to use Direct Manual Focus (DMF) with magnifier. Once I started using DMF with mag, I never have that problem anymore. If interested (unless you have already tried it), here is only one tutorial that shows you how to us and set it up.

I use it on my a6300 >75% of the time, and it works great for me. Using AF lets the camera get you to within ~98-99% of focus. But, if you want to thread through branches/bushes and get that final ~1-2% critical focus on the exact spot on your subject, DMF with mag is the only way to go, IMO.
