The E-M5III has just a few things over the PEN-F that may or may not be important to you and at the same time Olympus has quietly removed some firmware features which also may or may not be important to you. The main update is PDAF which is mostly for better C-AF.
Personally, PDAF is not particularly important to me. There have also been reports that the 20mp sensor has somewhat worse high ISO than the PEN-F 20mp sensor. My PEN-F doesn't have PDAF, but I never use C-AF and it does not have the crippled firmware of the E-M5III.
A few other smaller things such as very slightly better IBIS are also included and better video. It has a plastic body which may or may not matter to you. I don't use video so I don't care about that.

Oh, and also the E-M5III has weather-sealing. That is not particularly important for me though. Read this:

Yeah none of my lenses are weather sealed and I have used them on the ocean with my pen ep5 no worries
If I was shooting under conditions that would require weather sealing I would be worried about getting water on the front lens and ruining the picture anyway
