Using autofocus for this sort of test is not a good idea. I'd use manual focus, then run two sets of test shots - one leaving the focus untouched for all apertures - the second set refocusing at each aperture. That way, if there is focus shift, you'll see it in the first batch.

In addition, I'd probably repeat both tests three times, at close, medium and far distances.
