How to get food photos in focus?

My kid decorated some cookies, and wanted a photograph of them.  No, they're not obscene, he's reading Alice in Wonderland!    Anyway, I took about 20 photos at 28mm, from f/5.6 and stopping down to f/13, which is what I took the photo below at.  Shutter speed of 1/60.  I tried focusing on the bottom cookie, the top cookie, placing the focus rectangle on the seams, etc.  Most of the photos had the bottom or top cookie in focus, but not both.

Looking at the hyperfocal distance for 28mm, it is about 9 feet.  I was about 3 feet from the cookies.

My question is for food shots such as this, what do you have to do to get the entire photo in sharp focus?  Shoot from across the room?
