Hard to guess the actual problem without the footage. My suggestion is to follow the formula for shutter speed vs frame rate. See here .

Secondly, I noticed that there were some grey blobs on some of the footage. I'm pretty sure that these aren't from the sensor but I couldn't see any dust on the front or rear of the lens, although there is a small scratch on the front element. Could this cause this problem?

Yes, certainly.

Incidentally I was shooting at around f15 so maybe this made it more pronounced.
