EF-S/EF-M vs EF Lenses & Perceptual Megapixels

Hi,

As we all strive to improve image quality, this topic caught my interest:

I came from a 400D , then 40D and now a M6. Over the course of time I have a handful of lenses, including:

EF 100mm f/2.8L IS
EF 70-300mm f/4-5.6L IS

If I've understood the above properly, using a APC-S sensor with these lenses is actually worse (lower sharpness and effective use of the camera sensors entire resolution) than using either native EF-M/EF-S lenses at the same focal lengths.

Is this just all therotical or is there really substance to this?
