Changing Settings on its own?

We use our Canon SL2 for a photobooth. Our set up is we have it set up to our laptop by usb cord and used with an alien bees strobe light with pocket wizards. When we put it in manual mode to use with our program (DSLR Remote Pro) and the strobe we set it to about 200 ISO F11 and 1/200 and once we take a photo it changes the settings on us automatically. It had changed the shutter speed and the aperture on us. We don't know why considering it is in manual mode. We're wondering if our camera is broken? Or if this is some weird ttl setting that we can't turn off cause its an entry level camera? It's very frustrating considering it's never happened with any other camera we've used with this software and it seems like manual mode isn't really manual.
