The Fuji W3 is very convenient (it''s a slippery beast, make sure you use a hand strap, AND keep your fingers away from near the lenses, else you get "pinky-selfies" in the corners).  I process all my Fuji files to correct minor mis-alignment, but typically, these are very small adjustments

The main file save choice is .mpo, which is a single file that contains both left and right views.  I think it also outputs .jpg files side-by-side.   StereoPhotoMaker will easily open both file types.  Getting a Mac program to open an .mpo might be an issue. Others might want to chime in about this.

How do you intend to view the output?  3D TV?  Glasses-free autostereoscopic display?  Printed views?  Note: the W3 itself has an good autostereoscopic screen for viewing.
