I wouldn't pay too much attention to the old guy.  He may not be totally wrong, but he's reduced the argument way too simplistically.

The CFA is a huge part of the color story.  Over the years the CFAs have been weakened to get better high ISO performance.  Look at some charts of the sensitivity of the R, G, and B channels of current CFAs vs. older ones.  You'll see that modern ones are less discriminatory in each color channel.

Also, your camera history includes at least two CCD sensor cameras, the D200 and the Fuji S5.  I used to have a D200.  The D200 (10MP) produces a totally different feel image than a CMOS D3 (12MP).  Is it the CFA between the two?  The CCD vs. CMOS?  I certainly don't think it's the 2 MP difference between the two.

The camera store guy seems like a good example of someone who sounds knowledgeable and believable, which is not necessarily a good thing.  Someone who sounds believable makes it easier to perpetuate wrong information.
