You still need to verify all the settings are the same and do a controlled test with both cameras set up exactly the same, using the same lens, and the same memory card type or the same memory card. To make life somewhat easier, I suggest you download a copy of Fujifilm X-Axcquire and backup the settings on both cameras. You could also get Fujifilm X-Raw Studio while you are on the Fuji website. Now completely reset both cameras to the factory defaults. Don't change anything except to shoot RAW+Fine. I believe the default film setting will be Provia but that doesn't matter because this is just a test. Take you test shots, download them, check the file sizes, then check both the RAW and the Jpegs to see if the same difference is still there. I recommend that you use X-RAW studio to look at them and not Lightroom. Lightroom could be rendering the images differently.

The brightness issue could be due to one camera being set to DR100 and the other being on DR auto or DR200 or DR400 etc.

Some raw processors have no clue how to handles the DR settings and some do.

I know the op claims used the same settings but well you can never rely on that
