Unfortunately, that's correct. Aside from the vicious trimming of the menu lengths (and thus the removal of lots of nice little configuration options) in the PASM modes (why?! there are other modes on the camera which are more beginner-orientated) on the E-PL9 and the E-M10 Mark III (the E-PL9 is effectively a sibling of the E-M10 III aside from the 3-axis vs 5-axis IBIS), Olympus has inexplicably chosen to view silent shutter as an "advanced photography" feature and placed it only within the new AP mode position on the mode dial in these two models. And yes, this position on the dial operates in a rather limited program mode (certain of the flexible features and configurations are not accessible, and certain camera-set defaults for settings such as AF point pattern always reappear when you return to AP mode, though you can alter them and your alterations will be retained whilst you remain at the AP position).
So the upshot is that yes, you can only access silent shutter mode at the feature-limited AP position, and not in PASM modes. It's surprising, since there is one feature in AP mode - Live Composite - which is still available in its full-featured variation in PASM modes! With the E-PL9, one can at least cheer oneself up with the thought that no previous E-PL model even had a silent shutter facility, but it's maddening on the E-M10 Mark III, whose predecessor had a fully-accessible version of the feature.
