Canon Refilling Cartridges - Question for those that do

I understand that for refilling cartridges, it should be done when the warning message comes up (yellow exclamation mark} indicating to have a new tank ready....this usually means that chamber A is nearly empty.....

I'm curious though, if chamber A gets refilled, the ink in chamber B never gets used and remains 'stale'?

Why is is bad to let chamber A completely empty and refill only when the printer triggers the final warning message, which is when the printing stops and the message prompts to replace the cartridge.
