Manual Exposure + Auto ISO

I have read in this forum and elsewhere about the advantages of using manual exposure with ISO set to auto adjust. I can see this being helpful for say, going from shooting a flower, to shooting a flying insect on the flower with just a quick spin of the shutter speed dial.

In aperture priority mode with auto ISO, shutter speed increases if the camera detects an overexposed scene. In the scenario where you are dictating both aperture an shutter speed, will the camera just overexpose the image once it hits base ISO and still has too much light? Any techniques for dealing with this?
