Is the former .pp3 the default RT treatment? I assume the second is my edits encapsulated.

RT 5.3 has far better default colors and tone curves than it used to! Or else it just works really well with Fuji X-Trans files.

Correct, you have asked RT to "save processing parameters with image" on the save screen, so that's what it does.

The benefit is that you can go back and further process the raw file without affecting the "original" jpeg, but it's another file to keep track of.
