Do Canon DSLRs have a better autofocus than the M6 or 350d in low light?

Depends.

A Canon 70D/80D with the USM lens should focus significantly faster than a rebel series fitted with a non usm lens or an M series.

Depending on your budget, If you need fast reliable AF i would suggest getting something like a 40/50/60/70D and fit it with a Tamron 17-50 or even faster lens.

I cannot compare the focusing speed of the tamron with the current usm kit lens from canon, however the tamron lets more light in as it is a constant f2.8 while the canon starts at f3.5 and this is an advantage in low light situations.
