I am not sure what prices ypu are looking at, but the bare X-T20 body is only $70 more than a bare M6. The difference is only $50 with base kit lenses. Compared to the M6, the X-T20 has a nice built in EVF and 4K video. Yes, the Fuji lenses tend to be expensive, but they also tend to be much higher spec than the typical slow plastic EF-M affairs.

Maybe the X-T20 is packaged differently where you live, but in Japan, the cheapest price for an X-T20 paired with an 18-55 is JPY 122,785, whereas M6 paired with a 15-45 (closest analogue) is 111,380 with the EVF, 93.726 without. So if you don't need the EVF or 4K you get to save US$261 by going with M6, and even with EVF you're $102 ahead. Additionally, M6 has been on shelves only since April, so the initial premium hasn't completely worn off yet; wait a couple of months and the difference is likely to grow somewhat larger.

X-T20 feels slightly more upmarket than M6; after all, there is nothing between it and Fuji's dual flagships X-T2 and X-Pro2 (medium format? that is in another category altogether). In contrast, M6 is a slightly downmarket version of M5, and while M5 is the best Canon-branded mirrorless camera right now, it is far from a "flagship" device in Canon's overall lineup.
