The sky isn't very clear - hazy, cloudy, and maybe blowing dust.  So I think the dark blue splotchy areas are natural, simply clear spots in the sky.

They are slightly distracting and I can see how you could be bothered by them.  Maybe they could be softened or blended in post-processing?
