How to correct color shift with change in ISO (Nikon)?

I have a D610 and D810 that I use for timelapse landscape photography and I regularly get color shifts associated with changes in ISO. I sometimes need to change the ISO during the sequence to adapt different lighting conditions - e.g. when shooting a sunrise.

The resulting effect is "color flicker" in the images that I've never been able to get rid of. Each shift in color affect highlights, mids and shadows differently, so when I adjust the image for one, the others are off.

Has anyone found a solution to this problem?

EDIT: everything is set to manual, so there is no WB change during the sequence.
