I just finished a shoot and used a Canon T2i for my b-roll footage and all the shots have this weird effect happening on them. The video looks as if the color is slowly rolling upward between two different exposures:

Any idea what caused this or how to fix it?

The "artificial" light source has a frequency. The video capture has a different frequency. You can either switch the light source (oldfashioned light bulbs don't show that frequency of the mains, neither does day light, or fire), or you need to take care about the video FPS and the exposure time settings.

I shot on a Canon T2i with a Canon 35mm prime lens.
